Try performing a system repair using PC Companion as this will often fix issues - This will factory reset your phone and erase all data so best to backup before you begin
Switch off your phone and unplug from Pc (Hold volume up and power for around 10 seconds)
Start PC Companion and select Support zone then Update my phone/tablet then in Blue Repair my phone/tablet and follow the on screen instructions - When prompted connect your phone still switched off holding volume down or back button - This should start the repair or reformat process
If you are using Windows 8/8.1 or a 64bit operating system then adjust the settings for PC Companion and run in compatibility mode and chose Windows 7 or XP
Sorry to hear that you have issues with charging.
I recommend that you first try turning the phone off and then hold the red button next to the SIM card for a few seconds. Then start the phone and try charging.
If that doesn't help, what happens if you try this in safe mode?
Did you perform a system repair of factory reset as they are not the same thing
Oh... mine is the same, posted in other topics as seen in forum...
Yesterday the update show up, and I just did the update with no touching my private settings, I played a while trying new android, plug it and went to sleep...
After 10 hours morning I saw it was only 85% and blinking like a broken cord... Tried that with the original sony charger from the box but with the cord from my older Z1... still the phone was blinking. So I made a clear system repair... whipped everything to stock sony... and the blinking persists. Isn't that something with android first day consumption that he sets up everything in the background? I had blinking before just after sony 4.4.4 power upgrade update, but only when I playied games during charge, now it bliks even in power OFF mode.
Oh, and I didn't restore system from smartphone menu, but as I found somewhere on forum with PC companion and pushing volume down?? I don't know exactly but companion downloaded the lolipop again and told to connect the device, so I'm guessing it was a clean setup cause all my data and accounts were gone.
I'll just watch it for few days and keep you updated.

What if you let it drain the battery completely and then let it charge full without starting it?
It's not a general issue with the software, something must have happened with your phone.
And you also tried safe mode and holding the red button?
