Go to Contacts--tap menu button--Filter. Go through the options, make sure nothing is marked. Scroll down, tap Phone contact, make sure All contacts is marked.

If it doesn't work, try to make a back up of all your contacts using PC companion. http://talk.sonymobile.com/t5/FAQ/Backup-amp-Transfer/m-p/407253#U407253

Or simply: Contacts--tap menu button--Backup contacts--Choose your destination. If you choose sim card, be careful when you are given an option to replace or add contacts. If your sim doesn't have enough memory, better save your contacts to internal memory or memory card. Also if your sim card still contains the contacts that got deleted from phone (check at Contacts--tap menu button--Import--Sim card. Do not import, but just check if the contacts are there), better save the backup to internal memory or memory card.

Then clear data of contacts and contacts storage apps at Settings--Apps--All--Contacts--Clear data, and Settings--Apps--All--Contacts storage--Clear data. Reboot. Note that this process will delete all your contacts and call log on phone, and also your preferences like ringtones. Your contacts in sim card or the backup in the internal memory will not be affected.

After reboot, import contacts: Contacts--tap menu button--Import, and choose the location. Use the phone for some time and see if the problem persists.
